I'm not sure what is causing your problem, but I can say that the size of the movie must match the size of the subtitles. For instance, if you have a 720p video that is 1 gig, you would need smaller fonts vs if you had a Full HD or 1080p that is 6 gigs in size, which you'd need larger fonts for...

I only use SubtitleEdit for a few, very specific functions. To be honest, I find it very hard to use for creating subs for a whole movie, so I don't even try. I use Aegisub for 99% of my projects.
